Baseboards and UTM tiles follow two different rasters. Baseboards are 720x720m, UTM tiles are 1000x1000m (or 500x500m). This means the two will rarely match. TransDEM uses some algorithms to determine whether to create a baseboard or UTM tile, based on geo-data loaded, DEM and map, and, for UTM tiles, whether the baseboard for the anchor point is present in the route.
This means that at the outer borders of the route there will usually be a gap between baseboard coverage and UTM tile coverage. In your last image you can identify the 1000m UTM grid lines in purple. When a UTM-aligned 1000m square does not have a baseboard foundation for its entire area it normally won't be created.
