How do I save my work on a large DEM when I shut down TransDEM? I understand merging DEMs and saving them as one large DEM but polylines and raster maps it seems to save as many different files that scattered all over.

First off, when starting a new project, I create a separate folder especially for it, usually using the start and end of the route locations as a 'guide', for example; if the route covered the Baltimore and Ohio sub from Connellsville to Cumberland (if that's at all possible), I might call the folder "B&O_Connellsville_Sub"; if the route covers the line from Echuca to Deniliquin, the folder would be called "Echuca_to_Deniliquin". This provides me with a location to which I can directly go when working on any particular project. Then I save each of the different parts of the route (the DEM, the Raster Maps and the Route Polyline), inside the appropriate folder (I WOULDN'T, for example, save the route for "The Connellsville Sub" in the Echuca to Deniliquin folder or the DEM for the Echuca to Deniliquin route in the "Connellsville Sub" folder - I'm sure you get my drift)...

...as far as saving things from TransDEM goes, one only need to follow the instructions, although it seems that you have managed to work out how to save DEMs, saving the various Map Tiles that you might have obtained for your raster maps, TransDEM asks - nay, DEMANDS - that you do so as you 'get' them. Save them into the appropriate folder for the project AND make sure that when you have downloaded all of them, that you have TransDEM create an *.lgb file for so that you don't have to keep opening each raster file (Tile Map) every time you open the project. The Route Polyline is saved in exactly the same way. Once you've completed all the work that is needed in creating the polyline, open the Route Menu and from the drop down list, select "Save Route" or Save Route As" and 'follow the prompts'...

.dem - merged DEM file
.str - route or polyline
.lgb - merged raster maps

.dem - a DEM in MicroDEM .dem format which is also the native DEM format in TransDEM
.str - the default file format of route/polylines in TransDEM
.lgb - a list of georeferenced bitmaps (raster maps/ortho photos) in TransDEM
