I suspect I know the answer to this, but it may be something others have experienced:

Using TransDem (86) and T12 (61388) and Windows 7, I recently tried to re-create all the 200 UTM tiles I am using on a route.

After figuring out the T12 import process, I commited the scenery folder created by TransDem. Everything worked fine except that I have 2 or 3 copies of the same UTM files throughout the route - all placed neatly in the correct places!

I will try this again but I suspect this results from committing the route first, and then the scenery folder with UTM files? Otherwise I will have to go through my route and delete all the excess UTM tiles which is quite fiddly!

Any quick advice on this issue? :?:

Newer versions of TransDEM have some built-in check mechanism which is supposed to compare the <Name> attribute of an existing UTM tile with the actual position when placing a new one into the route at the same location. The name consists of the encoded UTM coordinates. This - in theory - should prevent double entries. It's a multi-step procedure which includes "best guess" elements and I'm halfway sure there are still some loopholes.

No obvious remedy here, unfortunately. It would probably need a full analysis for your particular case, I'm afraid.
