To get around this myself, I have just saved my routes into ESRI shape file.
Then I used the program OPENJUMP to edit the shape file
Once you open your route in open jump right click it and select editable.
Then in the menu choose "sextante"-->"sextante toolbox"

My solution to this was to download my maps with Sas.Planet and use GEOSERVER to give a WMS service to TRANSDEM via localhost
I saved my entire map at zoom level 20 in the GeoTiff format once completely downloaded in sas.planet.

But why are you merging in MicroDEM and not in TransDEM directly?
I don't want to use transdem to do the DEM merging because trying to merge 100+ dem files one at a time using your software is painfully painful.

The map tile url generation for the signature service uses the following code to generate the proper url with signature.
The url is generated FROM the url that you currently generate for the non signature API service.

The problem is caused by loading a .shp file as your route that is from

Turns out my DEM file has some data that causes TransDEM to put the track height to invalid levels causing that track in the pic.
Once I ran smooth DEM in transDEM the track was fixed.
That was with 1arcsec NASA data
